My three blade prop is free wheeling and not put in gear unless motoring. So for me it is use it or lose it for charging. Works fine, knock on faux teak .Just keep the oil in and water out.

I would not make any changes to the whole system.
If you look for a emergency bilge pump I have a Honda WH15 -transportable, independent from electricity.

I've been looking at some of the synthetic decking products and will probably go down that path if all else fails.
The worst cracking is around the cockpit area and in some areas the faux 'caulking'
